When i reach the final step i always already have some of the cubes already in the right position, now i was wondering what to do next because the method doesn't work in that case.

Then you have a line! Don't worry you can skip the "L". The order is like in the video: 1) L then 2) line then 3) cross. If you have the line move on and forget the L! :D
